I want to log information from my program into the debug stream window using writeDebugStream(). I would also like to use the joystick FTC control window. But apparently none of the debug windows can coexist with the joystick control window. Has anyone found a solution around this?

Are you using Bluetooth or Samantha? Bluetooth apparently does not have enough bandwidth to support both joystick packet stream and the debug stream together simultaneously. I believe if you use the USB link, it can coexist and since Samantha is also connected through USB, it should in theory support both streams too. If you must use Bluetooth, then the only debug aid you can use is the remote LCD screen. It has many restrictions but we learned to live with it.

I know this is late, but I just figured I'd point out that this is not at all true. My team has used several debug windows simultaneously over Bluetooth for years without any issue at all (including the latest versions of RobotC).
