What steps exactly are giving you problems? For instance, what happens when you wire the VEXNet Joystick to the Cortex directly (with a battery plugged into the Cortex) through the USB A-to-A cable and turn the Cortex on? Any specific information you are able to provide us with will help us analyze the problem better.

Zinker; according to the VEXnet Cortex User Guide provided by VEX, rapidly flashing green Game and Robot LED's mean the robot is in autonomous mode; it is probably running the code already on the Cortex. The yellow Joystick and VEXNet lights on the Joystick itself means two things; the joystick light means it has low battery (generally between 5.5v and 6.5v) and that the Joystick is searching for a mate. Charging the batteries on both the Cortex and VEXNet Joystick and then using the USB A-to-A cable to connect the Cortex directly to the VEXNet Joystick may solve the issue.

PLTW_Osseo; I would check the battery levels as well, and take a look through our setup guide, here.

If either of you continue to have issues mating the Cortex to a VEXNet Joystick, you may want to contact VEX tech support as there could be a deeper issue with either component: http://www.vexrobotics.com/contact/contact
